The best thing you can do is to get him involved in the proses. His brain organizes thing different than yours so let him decide how to organize thing if it be by color shape etc. Then once he has figured out where things should go and what things go with other things put them in baskets on shelves or however you have them stored and label it. Take a picture of the items that go in the basket and put the picture on the basket and on the shelf where it goes so that he has a visual of where it belongs. It will take time but in the end it will make sense to him and you.

Ah yes organizing one's room, mine is still organized chaos at 52, however..... colour code bins for toys, shoes, have one of those long lemur or animal thingies you can hang hats , mitts etc on.
Fun bookshelves, easily reachable so he can help put books away. Even his closet can be organized for shoes, jeans, pants, sweaters, shirts etc. You don't have to obsess on this however. Remember Mary Poppins and her spoonful of sugar making things go down well, make clean up fun not perfect.

Have bins or baskets designated for certain things. Start training him to clean up his own toys, clothes, etc. Show him where they go and practice putting them away. For instance, I tell my 2 year old daughter to put her dirty clothes in the white basket (hamper). And to put her toys in her red wagon (toy box). It's helped to keep her room clean.

get a certain chest or drawer for his toys, put them all in there, and then let him know that when he's done playing with them he has to put them back, or my sister lets him bring out a few toys at a time and then when he wants another one to put one of them back, he used to just dump over his toy chest and they would be all over the floor. i assume u have problem with toys.
