Depends on what you mean by clean... Algae can take up excess nutrients in the water, so they might clean water in that sense--but if there are high levels of nutrients in the water (caused by fertilizer run-off, etc.), then the pond maybe become full of algae, which can be flocculant, slimy, smelly, and even occasionally toxic (although some algae occurs in all systems and is good). So I'd say algae is a bad answer. Fish? No, I don't think fish keep the system clean either. If the pond has no plants, then fish swimming will constantly stir up sediment, which will make the pond look murky. But wait--what about plants? Plants keep the sediment in ponds in place and keep it from getting disturbed and making the pond muddy. They take up nutrients--sometimes keeping the algae from getting them--and they can also shade out algae, keeping algae levels low and the water clear. In fact, aquatic plants, or macrophytes, are known in ecology as an "alternative stable state" because once they are established they make it very difficult for algae blooms to develop. Additionally, in some lakes and in streams, mussels are very important in keeping the water clean--in fact, zebra mussels, which are an invasive species and bad for native mussels, actually clarified water in the Great Lakes. Bacteria and fungi are decomposers, the organisms that break down excess organic matter (the trash collectors in ecosystems). They also uptake nutrients and occur in ponds, so they are also a good answer. Bacteria can also degrade some other compounds, and maybe be used in remediation of toxic areas, so they also might clean pond water of toxic substances in some cases.

Depending on the size of the pond, 1 animal that will help are ducks, for in the water gold fish so long as you don't over feed and bottom feeders such as carp.
