I've heard that the American government grants alias passports to citizens who travel in and out of nations in conflict (such as Israel and Lebannon, or Pakistan and India). Is there any truth in that?

Curious is correct, as always.

I would only add that some Americans can get a second passport to use in certain countries where they would not want to show where else they have travelled. As the most common example, a businessperson who travels often to Israel, Syria and Saudi Arabia could have one passport for Israel, one for the other countries. Such passports are limited in validity (typically only one year) and they are always issued in the person's true identity.

Absolutely not. The US government grants no such option to its citizens (though this obviously does not apply to government employees in certain categories).

For US$ 500 plus, some companies sell camouflage passports to individuals who do not wish to be seen traveling in certain areas with their own passports (i.e., a US passport in the Middle East). However, the legality of such a document is questionable and it cannot be used, for example to legally enter the United States. I've added a site below (notice all of the disclaimers):

A cheaper, and certainly legal alternative is to simply buy a passport cover representing a different nationality and slip it over the easily recognizable blue cover of the personal US passport.

I've never heard of any country granting passports to anyone under an alias. If you are referring to passports given to undercover intelligence agents, the term 'legal' probably does not apply.

they are issued only to and for official US personnel.(law enforcement under cover and sanctioned by both state dept and prospective law enforcement agency and not for regular citizens
