Is it agrammatial mistake or it refers to the operating programme?

It's grammatically correct. It's referring to the program "Windows" which is only one program, therefore it would be correct to say Windows is shutting down since it's referring to the one program. If it were referring to multiple programs, then you would says they are shutting down.

Excellent question! "Windows", a trademark of Microsoft, is a singular noun, even though it ends in a "s".

Note that you would also say "The data are erased", because "data" is plural. (The singular is datum).
