I get that...its asthma. It's caused by cold air directly entering your lungs.
Breathing in through your nose should help although I'm sure that isn't easy when you are running.
Try wearing a scarf around your mouth and see if that will warm the air up enough that it doesn't bother you.

I'm no physician (Ijust play one on the weekends.) But do know a bit of fitness. It's because when the air's cold, the bronchial sacs and vascular system constrict in order to conserve body heat. Another factor of the temp will be the body's need to warm the air, and moisture loss from vapor. T'is why ya also get that cough from really cold air. The easiest alternative is to breath through your nose. Or purse your lips when breathing.(looks odd, i know, but works) That'll cause the air to warm up a bit before it hits yer lungs.
Scarfs work too.

When I run and its cold my nose always gets really stuffy and I have to breathe through my mouth the whole time which isn't what you're supposed to do, but it does no harm so why not?

I've had that problem but the temperature was more like 20 or lower before I felt that way. I'd talk to a doctor.
