I will not be carrying much luggage, but I am unsure if taking the taking the train is a safe option.

Very safe, i take the train to and from JFK all the time and at all hours of the day/night. The station is well lite and it's an easy connection to the air train. I take the train to the Howard Beach station, there are a lot of agents around if you have questions and the ride is fairly quick. To feel safest stay in the car with the conductor.

not from midnight to 5am, but any other time it's MORE safe and 35 dollars less expensive than taking the flat $45 cab to JFK. It's only $2 for the subway and $5 for the airtram. really easy and usually faster than a cab. just have to lug your luggage up and down stairs.

It is safe. and the AirTrain is a lot better for taking luggage than the subway.
HINT: For easy transfer from the subway to the AirTrain, use a pay-per-ride Metro Card, and not an unlimited one (monthly, weekly, or funpass).

it is very safe except at night and when you hop on the last and first car of the subway.hop on the 5 or 6 car thats were is the conductor at if their is a problem just knock on the door.have a safe trip

A train has the worst crime of any subway. Dont go between 11pm and 5 am.
