Try the major travel websites, such as expedia.com, travelocity.com, and cheaptickets.com. Once you have found from those web sites what airline has the best deal, then go to the web site of that airline and book the ticket there (this will save you on fees that the large travel sites charge for booking).
You may find better deals by going through other cities, such as London or Frankfurt. I recently saw that Virgin Atlantic is having a huge sale on London to Boston. See if they fly a route starting in Amsterdam.

I fly between 80-100 times a year and every single time I get an airline ticket, I find the cheapest flight directly on the airline's website. Like if I'm flying American Airlines, which I do a lot, I go to www.aa.com. I usually check with Expedia.com or Travelocity.com and see which airline has the cheapest flights, then I go to that airline's website and pick the same flights and they're the same price. Actually, they're cheaper because almost all of those websites charge a $5 (or more) "booking fee". Also, most airlines - including American - guarantee you will find the cheapest prices for their flights directly on their website. One more thing: Just about all of the "low-fare" airlines, like Southwest or JetBlue, ONLY advertise their flights on their own websites, so you can't book one of their flights on Expedia.com or any other websitte. So check their sites also, although they're also not always the cheapest either - almost every time I fly, I get the best deal on American or USAirways or one of the other major airlines.
Also one MORE thing: If you're willing to fly into other airports, like Oakland instead of San Francisco, look into those as well. The more flexible you are, the more likely you are to find a cheaper deal.
So basically, shop around but most likely it's best to book from the airline directly.

Well for starters, you could check travel websites, like www.expedia.com, www.travelocity.com or www.orbitz.com but these will probably only save you money on hotels, more than airlines. For plane tickets the airline usually sells them just as cheap. Try there. Also, fly into a smaller airport versus flying into Logan if you can. There are airports in Worcester, or other cities very close to Boston that can save you over $100!

At the present time some airlines are advertising and promoting a cheap fare, but from Frankfurt, so try an airline that flies Frankfurt-Amsterdam-Boston.
