Stated in reference to the settlement of America, a pilgrim would be any person coming over to the new world for whatever reason, in general a pilgrim is a traveller. A puritan was a person that adhered to extremely repressive religious beliefs (purity) and severely punished those that did not. They became pilgrims to escape the debauchery of London and like places. So, again stated in reference to the settlement of America, a puritan was always a pilgrim, but a pilgrim was not necessarily a puritan.

A Puritan was a Christian who wanted to get back to the simplicity of the faith and not follow the State church of England.
A Pilgrim was usally also a Puritian or close to it but mostly he left England or some other counrty to settle in the New World of America. A Pilgrim makes a journey to a new or rare place.

Ernesto's got it... Puritans were sticking it out trying to make the church more pure or reforming it getting back to what was true leaving all the man made practices out of it... they also tended to be more scholarly approaching religion from an intellectual base. Pilgrims similar in belief decided reforming wasn't enough, that breaking out with a fresh start in a new place was best ...

I bow to "jenjen" she hit the nail right on the head. Pilgrims where simply looking for a better life. Puritans were looking for religious freedom.
