In my research paper i am using MSN Encarta and Wikipedia. Both of them do not have an author. So by following citation rules, i cape up with:
“Capital Punishment.” MSN Encarta. Microsoft Corporation. Oct. 10, 2006
“Capital Punishment.” Wikipedia. Sep. 20, 2006. Wikimedia Foundation, Inc. Oct. 10, 2006
Now, when i want to cite it in text, what do i write in the parenthesis?

I wouldn't use Wikipedia. It is not a reliable source for a research paper. It is good for an overview of something, but if you look up any topic that you know a lot about, there is likely to be errors in the article since everything does come from independent submissions.
Now, for the parentheses in the paper you would put (Capital _____). The blank is what paragraph number that you got from the article.
MLA.org has the rules for citing websites online since the rules change frequently.

Which style are you using? What would an in-text citation look like for an article with authors ie(last name, year) or (last name, pg#)?
There are online encyclopedias that are also printed, so the web page will list the corresponding page numbers in the printed version. Your school may own a subscrption to one of these. Or you can try your local library.

I imagine you would cite it as (Wikipedia, 2006) and (Encarta, 2006)-- the same way you would cite an encyclopedia article.

First, poor sources for University work. You will learn to get away from these quickly though. As for format, you need to put Wikipedia and MSN Encart before the title of the wep page itself.

Never use wikipedia, ESPECIALLY if you are at a University.
It is not a scholarly source. I can guarantee a fail if you use wikipedia. Please pass this on.
For future reference, please use books, articles, and scholarly journals. Your university library should have free access to all.
Here is an example. MLA
Author's name (last name first). Document title. Date of Internet publication. Date of access .
The Internet Movie Database. May 1999. Internet Movie Database Ltd. 11 May 1999 .
Landsburg, Steven E. "Who Shall Inherit the Earth?" Slate 1 May 1997. 1 Oct. 1999 .
