If you're working under 1099 subcontract, who do you put down for supervisor on a job application you're feeling out. Would you pick whoever you feel have a better relationship with be it the on-site manager or the one who hired you with 1099?

I would put down the on-site manager b/c they can be more specific on how well you performed your duties as opposed to someone who hired you and couldn't comment on those things.

I would put the best person who would get the job done. Don't set the wrong precedence by promoting some bootlicker. Very soon the whole company will collapse.
