I currently own an Athlon 64 Venice core 3200+ but plan to get an Athlon X2, probably 4200+ or 4600+.

As a cpu fan I use the Thermaltake Silent 939 (CL-P0200D) 80x80x20mm, 2000rpm, 57m3/h, 508g.

Thermaltake homepage lists the cooler in both the 64 as well as the X2 section.

Reading the specs it only says it's compatible for Athlon 64 and Athlon FX.

Now can I use my current CPU cooler or do I have to get a new? I don't want to use the one that comes with the boxed CPU version.

I know that it's socket 939 and therefor compatible, but will the fan be sufficient for the new, more powerful cpu?

Yes it is compatible. The cooler is compatible with socket 939, hence it will be compatible with any processor that uses socket 939.
