Because they don't know how to actually make a pizza!

I think it's just the pizza place you ordered from does that. I've been living in Canada for 20 years and I've never seen anyone put the pepperoni under the cheese.

So the pepperoni doesn't burn and more of the cheese will turn brown. Seen it in some parts of the US too.

I really don't know, sorry -- but I wish they did here in US!! I'd love it so much better that way, so the grease from the pepperoni didn't float around on the top of everything else. HMMM - maybe that's why?
