I fly between 80-100 times a year (mostly for work) and almost every single time I find the cheapest flights through the airline directly. What I always do is look on Expedia or Travelocity or one of those websites, and then I find the best/cheapest flight, then I go to that airline's website, select the same flights, and get the same price. And it's even better to go directly through the airline because most of those other websites charge a $5 (or higher) "booking fee" that the airlines don't charge.

When I went to Tokyo the only place I found under $1000 a person was from Los Angeles (LAX) but then again it was only $997. I went around that time last year. It was still $400 for both of us to fly to LA so we spent about $1200/person and that was the absolute cheapest airline we found. My wife and I have gone on Domestic Vacations and have found that some airlines have deals with Hotels for a nice discount when booked together. So I would check at the Hotel you want to stay at and see if they offer any such packages.
