If drywall screws or drywall nails were not used then it could be rust. The stains will be all the same size (maybe a 1/4 inch -1/2 inch),and similar spacing. If this drywall compound was applied over a water stain then the stain is migrating to the surface and will look like an oval shape . If it was new drywall installed that was manufactured overseas then the culprit can be an oil based spray that was applied in an attempt to protect from sea voyage moisture(this problem is not to common anymore). Don't panic, just continue to finish the mudding and than when its dry and sanded simply paint the walls with a STAIN SEALING PRIMER then follow up with 2 coats of paint. Problem solved, life is good.

where are your nails or screws and how long did it take for the compound to dry.Drywall nails and screws are treated to prevent rust but if the wrong nails were used they might have rusted and that would show as brown spots.
