With most used vehicles, an automatic will be worth more than a stick shift, if all other factors are the same. There are exceptions to this rule, mostly sports and performance vehicles, which are sometimes more popular with the manual transmission!

There is a probably a $500-$1500 premium on automatic over manual stick shift for new models, depending on the car in question. I presonally prefer stick shift as it makes hadling a car easier, especially if you are going uphill.
