Dogs don't think like people and she's not doing it to punish you for leaving her. She's just not used to being left for long periods of time and probably doesn't "go" when she has the chance. Try giving her as much exercise as possible in the morning to encourage her to go. And again in the evening, a lot of exercise, maybe a bit of obedience (shelties are smart dogs who like to have things to do) to tire her out.
You have to first of all make sure you clean all the smells out of your house or she'll just keep going back to those spots. And while you're re-training her, you may need to put her in a crate during the day, and why not try confining her to your room at night. She has to learn that she must go to the bathroom when given the opportunity because there'll be no one to let her out during the day.

Depending on the length of time she will be alone, consider confining her to a crate. A dog will naturally refrain from soiling its "den." If you are going to be gone for a long period of time daily, consider paper training her, and putting her in a room (maybe a bathroom with tile flooring?) that won't be harmed by urine. Check with your vet about a reasonable amount of time for which she can be left in a crate.

She's punishing you. What you should do is buy a dag carrier and leave her in it. Of course let her out before you leave. Dogs are actually clean animal and don't want to have feces and urine in the beds. Eventually, she'll realize that you'll come home.

some dogs simply can't wait all day, we confine our little one to the tile floored kitchen with a pee pad during the work day, sometimes she needs it sometimes she doesn't, you can keep them in a crate but they will hold it to the point of pain in that thing.
