Partially being unfit. Possibly your body type, depending on what it is.

At that, I can walk for quite a long time, run reasonably fast (though not for long), do about 15 push-ups yet I can only do about 5 sit-ups before i'm forcing myself to continue through the pain. I think it's because those muscles that aren't exercised often, even though you'd not think it since I have a very flat stomach.

Is it just sit-ups, or any exercise?
Perhaps you should try daily walking instead of sit ups.
If you are always chronically tired, you must see your doctor and find the cause. High or low blood pressure. Poor diet. It could be any of a number of things.
Perhaps some better nutrition would help?
Get a book from the library about a balanced diet and try to eat well.

Your core muscles are weak. Stick with them and you'll be able to do more. Try using an exercise ball, it's less stress on your back and neck and gives your muscles a better workout than the traditional way. Don't forget to work on your obliques (sides) and lower back muscles as well. These play a large part in strengthening that area.

Depends on your conditioning to start. Start small and work up. When you reach a certain age or condition, you have no choice. Improve your diet, drink plenty of water, make sure you have full bowel movements and keep your exercise sweet. Do not push yourself until you dread to do it the next day. Just do a little bit and you will not dread it the next day and the next and the next. Get yourself one of those exercise balls and the video to go with it. Then follow the woman in the video. That makes it fun and you have someone to exercise with, so to speak. Enjoy.

Your abs are weak. Keep doing them and they will become stronger and more capable of doing more. Also try pushing yourself, but not to much. Also keep up a good diet and if it is really frustrating get a personally trainer from a local gym or what not. Just remember that Rome was not built in a day and perfect abs are not either.

could be that you're unfit or not used to doing them, but more likely it is that you are doing them a wee bit incorrectly, which is very easy to do. Sounds like you are using the wrong group of muscles. Use only your abs to get you up. Pay attention that your back muscles aren't being used in the process. you will only notice this by paying particular attention when doing the sit ups.

You could be doing them wrong. Go to a gym or get someone who knows how to show you the correct way. An ab trainer is a good aid as it keeps you in the right position.

The only way to not be tired is to keep doing them regular. The more you do them, the more muscle you'll produce and that eventually is what will make them easier to do.
