Is a taxi my best option or has anyone used a shuttle service? We have large two backpacks to carry, so not sure if the train is a viable option?

First, call your hotel a few days in advance, Sometimes they have arrangements with the shuttle buses or a car service, or other suggestions.
If you have 2 Large Backpacks I will not recommend the Subway, Get a Cab.

There are few options. Are you going to the Marriott Hotel located in Downtown Brooklyn? A yellow taxicab will run you at least $50 or so, unless you can find a car service that might run a few dollars cheaper. I am not sure about shuttle options, but here are some mass transportation options:

1) Take the Air-Train to Howard Beach and then take the A-Train to Downtown Brooklyn (Jay Street Station). It is the cheapest ($5 for Air-train and $2 for Subway), but probably longest ride.

2) Take the Air-Train to the Jamaica Long Island Railroad Station. Take the Long Island Railroad to the Flatbush Avenue Station. From there you can either take the subway a few stops (2,3,4,5 to Borough Hall Station) then walk to the Hotel. This will run you about $10-12 total (other option is to take a short cab ride once you get off of the Long Island Railroad to the Hotel)

3) There are shuttle buses that run into the city for about $10-15. However, these buses will drop you off in Midtown (Port Authority Bus Terminal on 34th and 8th Avenue) and then you will need to then take the Subway back into Brooklyn.

From JFK take the Air train to Jamica Aveune Station. From Jamica take a taxi but tell him to take teh JACKIE ROBISON PAKWAY to DOWNTOWN Brklyn

Yeah, just take a taxi. JFK is in the middle of nowhere.
