They're not. Be clear -- the antagonism is one way: Religion despises science because it takes the mystery out of the universe.
Science is neutral on the existence of a deity. It cannot even ask the question, "is there a god or not?" so it doesn't even try, let alone to determine anything else about such a deity if it exists.

Religion thinks it already knows the answers to everything while science tries to find the answers.
When science finds something that might contradicts religion; religious fanatics try to “debunk” the science. Most of the time with no evidence and sheer ignorance.

They aren't always. But for the times that they are, I think that it is because they approach questions from different ends.
Science starts at the beginning of a problem and attempts to find a solution.
Religion starts at the end, the "solution" and attempts to work backwards through the problems.
I hope that makes sense, it did in my head.
