I believe it has to do with beating someone with a bible to get them to believe.

The term comes from the old Hellfire and Brimstone tent revivalist preachers. They used to get themselves worked up into a froth, and they'd beat the podium with their bible for emphasis.

When I went to a Fundie High School (6 years of indoctrination) in our bi-weekly chapel, they once had in an old fashioned tent revivalist preacher. Best floor show they'd ever had, except for the time one of our own ambushed a rep from Bob Jones University about their racist policies.

A bible-thumper is anyone who comes soliciting religion to your door. Hence the "bible" (whatever religion they're selling) and the "thumper" (Knocking on your door.)
