In the Jewish culture, stones are a symbolic gesture of respect and placed on top of the gravestone to mark your visit.

Jews do this as a symbol of remembrance. If you ever saw the movie Schindler's List, at the end each of the actual survivors tosses a small pebble onto his grave.
