Which operating system? Im XP you can delete windows, just rename your documents and settings directory to make sure it doesn't get overwritten in the reinstall.

Back it up!
Preferably in a removable media like a CD or DVD, depending on the size.
Uninstalling Windows will have it delete all the disc it's on and formatting before the fresh installation; so, you cannot delte one without deleting the other.
If you're installing over an earlier edition, then you have the option of leaving all other files intact and formatting only the Windows components. However as the My Documents is a component of Windows, it will be deleted too. Hence, Back It Up.

Hi!
Try moving your Windows to another partition. Move only the documents not the entire Documents and Settings folder, since it also has some extra files that should not replace the original files, when copied back.
Then, install your Windows.
The, copy your files back to your Documents and Settings\Your_User\My Documents folder.

If you mean you want to format your hard drive so the Windows operating system is not long on the computer, then you would have to pull of your document either on a USB thumb drive or a CD or DVD.

save or copy your document file to a CD/RW disk. Then uninstall your Windows or reformat, whatever the case.
