I have a food allergy that causes me to break out into hives, which in turn causes swelling. My hives are going away but now the joints in my fingers are hurting ( my hands were sooooooo swollen) could this be from my hands being swollen for three days or could it be from taking benadryl every four to six hours ? I really don't know if there are side effects like this that are associated to taking the benadryl.

I don't think benadryl is causing joint pains. Actually in type 3 allergic reactions( type of allergic reaction in which first antigen-antibody complex is formed in blood, this complex then goes into tissues to produce all manifestations of allergic reaction) there can be both hives and joint pains. In total there are 4 types of allergic reactions. Hives themselves don't have anything to do with joints.

Joint pain or stiffness of the joint may be caused by overexertion, injuries, arthritis, muscle pain, bursitis and other diseases. Depending on the cause of the joint pain, joints on both sides of the body and small or large joints may be affected. Some types of joint pains can be completely cured but for other types of joint pain (like pain caused by osteoarthritis), treatment will only reduce the pain.
