1 - backup your files to another hard drive
or
2 - copy your file to the second partition while you format the first partition. Then copy the file to first partition while you format the second partitions.

If you have a big enough Hard Drive, partition it using software like Patition Magic, now you have 2 drives, C and D, copy all your files to drive D, transfer your settings using the transfer settings wizard or simply do a back-up to drive D, format drive C, reinstall your OS, run the restore settings wizard or restore the back-up image to drive C.
