Car - your own, or rent one (using Priceline... great rates). 2 hours without traffic.
Taxi - break out the benjamins.
Shuttle - there are shuttles meant for going to the airport, but it may work (but will be expensive). $70-80ish?
Bus - Greyhound. Yuck... but cheap ($20ish?) 3 hours.
Train A - Amtrak... something like $35 one way. 2 1/2-3 hours.
Train B - Metrolink + Coaster (transfer at Oceanside Station). Probably will cost around $25, but the schedule sucks. 3-4 hours.
Plane - fly from LAX-SAN for a crazy-insane amount (well above $200 rt, unless Southwest is having a sale). 45 min flight time, but then you have to include security check in, etc.
I personally would just drive.... probably rent a car to do it.

By car it's about 2 hours down the 405 freeway. It's about the same by Amtrack train if you don't have a car.

You could take the train but it can be expensive and a long trip. Or the bus but again a long trip. If you are only going for a day I would recommend driving to get the most out of your time.

Take the 405 South. You can travel by car or take PCH all the way south.
The metro travles in that direction too.
