I think that there is a prohibition against flying over the Great Mosque in Mecca. Infidels are not allowed to approach this site.

Since the highest point in the world is Mt.Everest and you can fly over that, there is no building in the world you physically can't fly over. But assuming you therefore mean legally, I would think there are many buildings in the world that you can't fly over, e.g. Whitehouse, Pentagon, Buckingham Palace, Houses of Parliament, etc. etc., any building that has crucial political, military, regal, religious, etc. significance.

There are too many to list. Pine Gap in Australia's Northern Territory, Buckingham Palace in London, The Pentagon and The Whitehouse in Washington D.C., The Taj Mahal in India are just a few. There are literally hundreds of military buildings in the world where overflight is banned. Which one did you have in mind?

This does not apply to any single building. The airspace above many buildings is classed as restricted for security reasons. Most major royal residences and presidential palaces, as well as military and national security buildings all over the world.

there are several; in the U.S. they are depicted as "prohibited areas" on aeronautical charts. To name a few the white house, camp david, the pentagon. Other countries as well have areas that are prohibited to fly through the airspace above. Some have upper altitude limitations to allow fly over traffic providing the altitude is high enough.

Theres more than one. Any building considered a security risk (white house, buckinham palace, downing st etc) you would need a very good reason to fly near. Military bases would take flying over them very seriously and you would be lucky not to be shot down.
