Actually, Jesus never says, "come as you are," but I know exactly what you mean. As a minister, I know firsthand how sad and disheartening it can be to see people in church "look down" on someone who is not dressed up. I do my best to model the exact opposite behavior - When I preach our Sunday evening service (geared toward teens/college/young married couples), I usually preach in jeans, tshirt and flip-flops.
I grew up in churches that taught you were unspiritual if you don't wear a tie to every service! I realized two things however, that helped me to see past that line of thinking: First, there is no record of Jesus or the disciples "dressing up" in Scripture. They were fishermen and farmers and such, and they did everything in common clothes - Jesus did too! If they didn't bother with dressing up, why should we?
Secondly, and more importantly, it struck me that I could have on my "Sunday best," and still not be ready to meet with God. Clean on the outside, but totally unprepared on the inside. I decided I long time ago that I would focus my energies on Sunday mornings preparing my soul for an encounter with God, rather than focusing on making sure I had on the right clothes.
Some one will invariably say, "If you were going to meet the president you would dress up! How much more should you care about your clothes when you go to meet with God?!"
But, remember, the Bible says, "Man looks at the outside appearance, but God looks on the inside, at the heart." (I Sam 16) The president might be impressed with how I am dressed. God is impressed when I have prepared my soul to meet with Him.

That's why I dont go to Church... I was hugely disgusted when on more then 1 occasion I heard some of the supposed Church elite discussing other people's way of dressing. Misplaced values comes to mind.
