It is technically possible to "manipulate" water at that level. Water molecules can very easily be broken up into hydrogen and oxygen by electrolysis. But, what exactly do you want to do with individual water molecules? What and how do you want to create or destroy or change? Deciding the answer to those questions would enable the formulation of a more precise answer.
