Well, it depends. Is he in a no-fly zone? Over the DMZ on the Korean Peninsula? Too close to the White House? Hiding behind a comet on a collision course with the earth? And which continent is he aiming for? Cuz we American types only care about one or two of 'em anyways...

Would He be in a spaceship of somekind or would He just me out there floating towards us? Isn't SDI just set up to take out incoming missiles? I don't know if it could lock on to the Son of God and smite Him with all its technological glory.

You can't take Jesus out he is not mortal, he was already taken out. If you try, you might be taken out though or wish you were.
