Manhattan? Expensive as hell, no matter what the neighborhood, except for the slum areas.
Realize also that NYC residents pay NYC income tax, no matter where you work!
Within Manhattan, the best neighborhoods are the Upper East and Upper West Side.
Brooklyn: there are many fine neighborhoods, such as Park Slope, Brooklyn Heights, Flatbush in the vicinity of Ocean Parkway, Sheepshead Bay...
If you are considering Queens, then you have Middle Village, Kew Gardens/Kew Garden Hills, Forest Hills, and parts of the Rockaway Peninsula, like Belle Harbor.
Staten Island: Todt Hill
Bronx: can't tell you, not very familiar with it.

I used to live in the east Bronx; it's a very family-friendly area, and last I knew affordable, largely overlooked by the trendies.
You have quiet residential streets, traversed by a couple of commerical streets with a combo of local and chain retail stores. There is a decent mall up at Co-Op City, and two movieplexes, one at the mall and one near the Bronx-Whitestone Bridge.
It's a primarily Irish-Italian neighborhood, with some others mixed in. There's a huge park to the north at Pelham Bay. The #6 train takes 40-60 minutes to get to lower Manhattan; there are commuter buses that do the trip much faster.

A family of five living in Manhatten is going to cost you a pretty penny. Do you have the multi-million finances to cover the cost? Real Estate in Mid-town Manhattan is very expensive, so for a family of 5--you are going to require more square footage than the average New Yorker.
I suggest looking at Northern NJ cities. You can find wonderful homes and apartments, just minutes away from NYC by train or bus. You will have more space at a better price in NJ. Plus, less taxes. ( no tax on clothing)

Staten Island (Richmond County) is probably the best of the Boroughs. Parts of Kings (Brooklyn), Queens and Bronx counties are good too. Manhattan (NY County) is VERY expensive.
Much of NYC is covered by their subways, so I'd pick a neighborhood with good subway service (not available on Staten Island).
But what's wrong with New Jersey?

You don't say where you are relocating from. The degree of shock at the cost of housing a family is directly related to that. The "best" neighborhood depends upon your life style & your pocketbook & the schools you want your kids to attend. I would live on Gramercy Park if I could afford it.
