It's a saying from the "olden days" and the name of a musical and caught on w/people of a certain generation (mine). Don't read too much into this. The Charlie Brown part is tacked on as familiarity, kind of like "What you mean, jellybean?". It's a pretty good-natured thing to say.

I think that your boss wouldn't have called you Charlie Brown to your face if he/she didn't like you. So take it as a compliment.

My boss once said "Hey, Tiger!" as I saw him in the corridor. No idea where that came from. In the end I decided it was well-meant. Strange, but well-meant. Hope this helps!
