Depends on how far back you want to go. A mere 10,000 years ago critters like mammoths, sabre-toothed cats, giant ground sloths, camels, and giant condors all roamed the region, but they are all extinct now.
Farther back, any number of dinosaur species were found in the area, not to mention invertebrates like ammonites, trilobites and other extinct critters that would have been found in and around the region millions of years ago.
More recently, animal species that have gone extinct in the last century or so such as the passenger pigeon used to be found in the Bay area. California grizzlies and other subspecies have also been driven out.
Today, the Bay area is home to over 100 species that are listed on the US Federal Endangered species list. These include things like Baker's stickyweed, Clara Hunt's milk-vetch and Marin dwarf-flax, as well as rather more famous and charismatic species such as sperm whales, blue whales, leatherback turtles, bald eagles, and the northern spotted owl.
Some of those species are more endangered than others. Some have excellent conservation plans and have a good chance at recovery and survival, other's may very well go extinct in the immediate future.
