Is it so NYC can have another way to squeeze more money out of you?

It has a lot to do with jurisdictional fights and NY State Politics.
The NYC Area airports (JFK, EWR, LGA...) are run by the Port Authority of New York and New Jersey, a bi-state agency that runs the bridges and tunnels and sea-ports and the main Bus Terminal.
The NYC Subways are run by a separate New York State Agency named the Metropolitan Transportation Authority.

The AirTrain will take you from JFK to Jamaica Station where you can catch either the E train into Manhattan or the Long Island Rail Road into either Manhattan or Long Island
While LGA doesn't have subways that connect directly to it , you can take buses to subways ,most notably the M60 will take you to 1116th & Bwy [Columbia] where you can take the # 1 subway downtown. The M60 also stops on Astoria Blvd & 31st in Astoria where you can catch the N or The W trains [ Great Greek diner on the corner- The Neptune]
The Q 19b -Q32 Q 33 Q 44 Q48 represent a sample of the buses you can take from LGA to various subway lines

the A goes to JFK and you can take the M60 bus to LaGuardia so I don't know what you're talking about
