A long time ago, accountants used pencils to enter the numbers on a spreadsheet....a REAL sheet of paper. These are the "bean counters", the "pencil pushers" who work all day with numbers and pencils on spreadsheets. The term has come to mean anyone who works in an office and does not do manual labor for their job.

its a put-down term for some one stuck in a menial office position like a grind not good also the person doing the put-down maybe a person that works with their hands which isnt too good in life either so id rather be a pencil pusher they out earn handy folks by about a million in a life time

I'm a typical pencil pusher. I am an educated, professional who wouldn't dirty my hands at any job that would make my nails and hands dirty. My dad insisted that we became pencil pushers or work the fields. I chose school and a white collar career.

pencil pusher is the book-keeper that sees all the monies coming and going and tries steering who or what needs to be changed for more profits.
eg. If something is missing during inventory they investigate what happened to it. and advise on prosicution or not.
