You can take a bus ifrom Midtown Manhattan to JFK for about $30. You can also take the A train on 42nd St (go down 1 floor from the main lobby) downtown. Be careful though: you have to take the A train whose last stop is JFK (far rockaway). You can take the E train, from 42nd street, uptown to Suphin Blvd and take the AirTrain for $5 (last I checked) or you can take the 1,2, 3, a, c,e to 34th street and penn station. At Penn Sta. you can take the LIRR to Jamaica and from their you can take the AirTrain to JFK.
