Depends on what you are baking. Baking calls for exact (or very close to) measurements. This is to ensure proper ingredient proportion's for things such as rising, consistency, etc. The maraschino cherries will have more water (fluid) content than the candied cherries, as well as less sweetness. They should work alright as long as you dry them really well after draining them. You might even slice them up some, and pat dry them again to be on the safe side.

Since it is cookies, you should be fine with them as long as you dry them really well. You might also consider adding a touch of sugar to them.

If the recipe calls for candies cherries then the recipe was not adjusted for the additional liquid that is in the maraschino cherries, you can try the maraschino in place of the candied ones but make sure that you drain them well and then place them on a few paper towels to draw out any extra liquid, make sure they are as dry as possible before placing them in the cookie batter

Good Luck

ok this is going to sound weird but put the maraschinos in sugar -- it will sweeten them and draw a lot of the liquid out. You don't want extra liquid in the cherries. They will come out like moist candied cherries.
