Use a very-diluted bleach/water mixture and then rinse THOUROUGHLY. Allow the dog run to dry and rinse again. And you could always get some sweepwax (that's sawdust soaked in a fragrant oil) to help.

Spray down with odor neuterilizer when done cleaning.
That should help some.
Sometimes they smell more than others. The kennel where we board our dogs uses a odor neuterilizer product after they clean and it helps with the smell. There is still some smell but not as bad.

Vinegar is a natural anti-bacterial liquid so try spraying it over the areas to kill the smell! Maybe add some lemon to the mixture!

Is it dirt or sand? If it is, the pee has soaked in and will never go away. If it's cement, you can buy cleaner and that would do it.
