I've stuck my head out of a car window once and the force of the wind hurt me.

I have made several skydiving jumps and never experienced any discomfort to my face as a result of it. Providing you are using goggles to protect your eyes, there should be no other discomfort to your head or face. Unless you hang your head out of the airplane such as when watching for the proper time to jump over the target, the wind that you receive to your face during even a long delay (as much as a minute of free fall) is usually not sufficient to cause any windburn or chapping. Of course, if you are someone. who has sensitive skin that is easily windburned, you should put a protective film of skin lotion on your face before jumping.

hurt your face or your eyes?

when sky diving, your eyes have protective goggles covering them, and the remainder of your face isnt that much of a problem once your eyes are safe.
