I use a few comparison websites:
http://www.kelkoo.com
http://www.cheapflights.com
http://www.skyscanner.net

and if I want to check connecting flights I check
http://www.dohop.com/

And then I go through the sites of the cheap airlines that are not listed: bmi, ryanair, easyjet, german wings...
and last, I always buy my ticket directly from the airline, saving a few bucks.

It depends on where you're flying to/from. There are some airlines, like Ryanair, that offer REALLY cheap flights throughout Europe. Similar ones are Easyjet, and in the US I think Southwest is a similar one.

If you want a major commercial airline and have time to play with, consider flying last-minute. Many airlines have last-minute deals that would save you tons of money. The bad thing is you really can't plan for it. Alternately, if you book really early (many months in advance) you can also get cheaper fares than booking a month in advance.

Although Expedia or Travelocity sound cheap, they add on tons of service fees that really don't make it worth it.
Good luck!

Expedia, Travelocity, Priceline. Also check the airlines' websites themselves. Compare all the prices too. Never trust the ones that say they guarantee the lowest fares.
