If the Earth flooded, then all the freshwater fish would die. Therefore Noah had to keep them on the Arc safe and sound. Maintain their oxigen levels, temperature ect. Did he have thousands of aquariums onboard with filters and chillers and heaters?
Also, how did he put all the animals back into their individual enviornments once the flood was over?

Your question means that when it rained (during the flood) the salinity rate was high in rains. However, this is not true because rainwater was fresh (there was no pollution). So I think, flood water was neutral, neither saline nor fresh, so as to suit all aquariums which were the only species Noah did not take on the arc.
Once the flood was over, I think Noah released the animals and their instincts were the best guides to their environment. (See how birds and some animals immigrations take place now.)

If god is all powerful, and god wanted everyone but Noah dead but wanted the animals to live, why did he not just blink the bad people out of existence? He would not have had to go through the trouble of flooding/ark building, etc. Why would all all powerful, all knowing god make people who would be evil when given free will?

He could have done better. Well, inconsistencies are to be expected when you recycle the myth of Gilgamesh into Christianity. The bible might be good if it was original. God sure doesn't seem to know what he is doing.....if he was for real.

There's a theory that says God instructed the animals to pair up and once inside they basically hibernated - even if their species didn't normally do that. I can buy into that theory. Afterall, who am I to doubt the abilities of God. So, anyway, back to your question. If God can do that, who's to say He didn't do something equally miraculous for freshwater animals.

Another theory is that under the earth at the time was a vast underwater lake, and that it (for lack of a better word) exploded and that's what contributed to the flood. If that is the case (again who am I to argue), then maybe there weren't any freshwater fish, but they evolved after the flood.

UPDATE: God helps, after all we can do to help ourselves. In other words Noah had to use the Boy Scout motto - be prepared.

Actually, civilization before the flood was much more advanced than anyone realizes. What Noah took aboard the ark were freeze dried embryos...
The only mishap was when he delegated the care of some of the test tubes to his wife...as she was carrying them aboard, she dropped several cases. Rather than tell Noah what had happened, she just swept up the mess as best she could, and kept her mouth shut. Several species died in that accident...explaining why the fossil record has so many gaps in it.
One interesting side effect, though, was the duck billed platypus. When God saw that, He decided to let it be. He thought it would be a grand joke on future scientists........

OK, first of all everyone who says "God provides for all" can you please call up god and let him know that there are millions of people in the world who need the basics like food, clean water, shelter, clothing. Please! Maybe he doesn't know yet.

As for the Ark story, the bible book in my dentist office never had pictures of fish so I couldn't tell you.

My guess is that they ate all the fish on the Fridays that meat wasn't allowed.

God gave them a special temporary gland so that they wouldn't be killed by the osmotic pressure.

Other theory, He only had to keep the 50,000 fresh water species on the ark in tanks. Don't forget the 1,000,000 species of insects he had to collect.
