AFAIK the only way to do that is by hand. So if you are looking for software to take out all the pops for you automatically, I don't think it exists.

But yeah, you can load the file into a sound editor like Audacity, find the pop, select it, use the program's tools to soften it out, same for any others, then save it back.

That's how they do it when they remaster an old recording for CD... at least they did a few years ago.
