Right now there are two main reasons for the price difference.
The first is demand. Health food is the fad right now and everyone wants to eat "health food" or at least food they percieve as healthy. This means that the price for health food will increase.
The second reason is that actual health food is many times made from higher quality food and is therefore more expensive. An example is the Chiken at McD's it has fillers and added weight and flavor due their practice of injecting the chicken with water and salt before shipping it to their restaurants. Fillers and water are cheaper than actual chicken so the price is cheaper.

I think it's more expensive due to less demand, not more. Like healthy grains actually cost less to produce (in theory) because they aren't ground down to a pulp and filtered the way white flour is. But, less people want it so they run smaller batches which cost more.
Same with meat. Organic meat or free range chickens means that the farms are certified as not using pesticide feeds and not being cruel conveyor belt institutions where the bird lives it's entire life in a cage too small to even allow it to stand up straight. Those chickens and cattle eat feed full of horomones and chemicals to get them to grow as fast as possible because the faster they grow the quicker they can be slaughtered and the money rolls in. To make sure your beef and your chicken isn't full of crappy chemicals, you have to buy organic or certified meats. Personally it is worth the difference to know I am not eating something full of steriods and horomones. Ick.

Being healthy is the trend right now so consumers have to pay big bucks for what is in rather than junk food no one wants to buy unless it is on sale. Plus the produce industry is in the rut right now with the bad weather situations and the ecoli outbreaks!!

It certainly seems to me as though those in authority over us simply don't want us to be healthy. Especially us poor people. I tend to believe they'd rather see us sickly, weak, dying, dead, and buried.
