It does make a difference in some recipes, it depends on the length of cooking time of the recipe. If the onions aren't cooked all the way through before hand, they may not cook fully in the recipe as they won't get hot enough long enough to reach a fully cooked state (I hope that makes as much sense in my words as it does in my head). Also, you can't really sweeten up or "carmelize" (basically makes the sugars in the onion turn into caramel) onions properly when mixed with other ingredients that would make the onions wet. You usually want to do this over med heat in a bit of butter/margerine/olive oil (pick one). Be patient but don't burn it either.

It helps to calmelize the sugar in the onions it takes some of the onion taste out and makes them taste a bit sweeter.

taste a raw onion, then taste a cooked one. some recipies wont taste right if the sugars arent first brought out buy lightly cooking them
