Coffee is a diuretic and can often aid with digestion. The pain you might be feeling is perhaps from the speeding up of your intestinal tract. A cup of coffee has 110mg of caffeine in it (a shot of esresso has 70mg). If your body has enough fluid to dilute this substantially, then very little caffeine will enter your bloodstream. You may also have a metabolism which allows most of the caffeine to exit before it is absorbed.
Coffee also robs the body of some calcium. for other coffeedrinkers out there, myself included, keeping in check with consuming calcium relative to the amount of coffee you drink is always a good idea.

Do you drink a lot of caffeine regularly? Soda pop, chocolate, tea's and coffees? If so the more you use it the less sensitive you become. Coffee also increases the amount of stomach acid you have which could cause a stomach ache. Eat something like crackers with the coffee to soak up the acid and it should not hurt as much. Are you drinking decaf coffee? If not maybe you are not sensitive to the caffeine or if you drink a lot of pop then it is no difference. If you cut caffeine from your diet completely for a week or two then drink a coffee you may feel a little reved up. Mental patients are the most common abusers of coffee and caffeine noting drinking up to 20 cups a day as sort of a self treatment but they need more to get the same feeling because your body adapts.

I can sometimes drink a soda with caffeine in the morning and fall back asleep 1/2 hour later. Other times I will have a soda or coffee with caffeine and I will be bouncing off the walls. Some people are more sensitive to caffeine than others whereas other people have a very high tolerance for the stuff. I guess it all has to do with body chemistry.

Every body responds differently on certain substances (Drinks and food included). That might be the reason to the stomachache (But consult a doctor if it's serious).
As for: Coffee doesn't help to stay awake ... are you drinking De-cef? If not ... try green tea (My friend who falls alseep after coffee tried green tea and told me it does miracles ... it's also more healthy).

coffee is very acidic. to stop the stomach aches put milk in it. speeding up the intestinal tract would not cause a stomach ache. that is if we are taking about the actual stomach. as for effects it depends on what time of day you drink it. the ideal time is in the afternoon this way your biorythms or cycle are enhanced.. whereas other times they are disrupted. personally i can never wait that long... try espresso drinks there is less water so the caffiene is more concentrated. just do trial and error.

Could be that your body does not like something in the coffee, like caffine for example. Coffee doesn't prevent me from sleeping, but it doesn't bother my stomach.
Besides, if it gives you stomach aches why are you still drinking it?
