The Muslims are attacking KFC's in response to Danish cartoons of Mohammed, why didn't they do something about the South Park episode, where Jesus, Mohammed, Moses, Joseph Smith, Buddha, Shiva, and a bunch of others teamed up to fight against magician David Blaine?
(In case you are wondering, I am half joking, but still. I'm curious as to why no one ever brings that up.)

You obviously haven't seen the security at Comedy Central. Not to mention it's highly classified location and broadcast sites. It's better protected than the Presidential Bunker, in fact, it's rumored that Vice President Dick Cheney utilized Comedy Central as his secure facility during the 9/11 crisis.

I don't know, but I also watched an episode of Mind of Mencia in which Jesus, Moses, Shiva, Buddha, Tom Cruise and an invisible Muhammed (they said they couldn't show him to avoid getting protests from Muslim people) fight to see which is the most powerful religion. At the end Edge (from WWE) gets into the ring and defeats everybody letting Carlos Mencia become the 'god'. It was funny.
Anyways, the Danish cartoons were actually intended to make fun of Muhammed. South Park makes it a little more fair by showing them all.
The Danish cartoons where published in a serious newspaper in Denmark. South Park is a cartoon that makes fun of everyone, but hasn't really depicted the Muslim Prophet.
By the way, as far as I know, another Danish newspaper organized a new drawing contest on last week. The topic, make fun of Muhammed one more time. No joking for this. Look at the international news.
Those guys really love to get in trouble.

Witty question, I have not actually seen that south park yet.
Who really knows, probably because they get more attention for themselves by killing a numerous amount of innocent bystanders that go to eat at KFC and have no idea what is going on then they would attaching a corporate headquarters. Just my guess but I really don’t understand the hate or rational they have.

Well, probably because not too many Muslims watch Southpark. Just a guess. Otherwise, I'm sure we would have had some suicide bombers and protests already.
