By the stem. Lots of people will say the wine is not in the glass long enough to warm it but, unless you have a glass of wine that is overchilled (which can happen), any amount of heat to the glass will start to warm the wine. If you find a wine that is overchilled, you can hold it by the glass itself for a minute or two so that the wine opens up and shows it's true flavours.

Most people hold it by the bottom of the bowl, however, there are good reasons not to depending on the type of wine.
These are the technically correct etiquette rules of holding a wine glass:
White - always hold by the stem. Holding it by the bowl will warm the wine. White is best chilled.
Red - bowl is ok, because the warmth of the hand will release the "nose" or scent of the wine. I prefer holding by the bowl, then switching to the stem to prevent too much of the nose to escape
Wine-based liqueurs such as brandy - always hold by the bowl, resist the urge to put it down. Wine-based liqueurs are best served warm. Some people even warm them in the microwave for 2 sec before serving.
When making a toast - always hold by the stem
When making a toast with chrystal - always by the foot (it makes the chrystal "chime" the best

If you are drinking red wine you can hold the glass by the glass, to keep the wine warm. If you are drinking white or rose wine that is chilled you want to hold it by the stem, because you don't want the warmth of your hands to cause your wine to go warmer faster.

by the stem, especially for white wine, it is acceptable to hold it by the bowl of the glass if its red,but not a an issue either way. reason being, tempature, the coolness of white wine and the room tempature of red wine, but when pouring wine be sure to never ever touch the glass

The stem. That is why wine glasses have them. This preserves the flavor and temperature. If you are at a dinner or event, use the stem. If you are just chilling at home and the wine is not fine wine, drink it any way you want.

If one of your friends serve a white wine straight out of the fridge, it is usually too cold. In that case, warm the wine a little with your palm around the bowl.

I prefer to hold the "bowl" of the glass and let my hands warm the wine. I prefer room temp red wine, my hubby also holds the bowl but he likes his wines cold.

I just read in the wine section of the newspaper that it should always be by the stem. And this was written by the Wine Spectator guy who works there, which is only two blocks from me in Napa Valley.
