When I run are do any exercises I have a hard time breathing I am not that out of shape and I have trouble breathing for about 30mins after.

A lot of people don't breathe properly while excercising..some people even hold their breath while doing it.. try more deep breathing excercises prior to excercising and remember to breath while excercising..if you smoke..stop.. But it also sounds like you are not in as good a shape as you think..just because you are thin, it doesn't mean that you are fit.
There is also the possibility you have a mild form of asthma..

it is because your heart is pumping too fast causing it hard to catch your breath. you should be okay, but you are probably just jumping into running....thats a BIG no-no. your suppose to warm up.. 5 minutes of regular walking, 5 minutes of walking a little faster then for the rest of the time start jogging NOT running...then you will feel alot better, and you shouldnt breath as hard. when you just jump into running you get tired and out of breath faster..

when you run concentrate on your breathing so that you don't hyperventilate..if you cant think your way out of it talk to your Dr about getting a inhaler for keeping your lungs open..it sounds like you may have a touch of asthma

Check with your doctor. It could be breathing (asthma) or heart.
