In SF specifically, I would choose Farallon or Julius' Castle.
Farallon is at Union Square, and has been completely designed to make you feel as if you're under water. The building its in was formerly an indoor pool, and they left the mosaic tile mural of Neptune on the ceiling. The chandeliers are blown glass jellyfish, and the seats are custom-embroidered to look like seashells.
Julius' Castle is built into the hill right under Coit Tower. The views are amazing - you can see Alcatraz, and the East Bay cities across the water. They are also repeat winners of the best bar award, as their wine cellar is quite extensive.
If you're up for a more lively evening, you should check out Beach Blanket Babylon. It's dinner theater (I know that's probably making you cringe right now), and they specialize in spoofs, using giant hats (I mean like 6 feet across kind of giant). It's a ton of fun!

in case you particularly choose "good" seafood, you will could desire to flow the Bay Bridge into the straight forward Bay. In Oakland's Jack London sq. has Kincaid's, Scott's and Yoshi's as very fantastic seafood eating. Skate's in Berkeley Marina. East Ocean Seafood and dealer Vic's in Emeryville.
