Bagels with poppy or sesame seeds, are removed from the oven after 10 minutes of baking, brushed with mixture of beaten egg whites and water and sprinkled with seeds. Then returned to the oven and continued to bake.

The only reason I can think of for poppy seeds to be on an Onion bagel is if you are mistakenly eating an Everything bagel, or the onion bagels were stored beside the poppy seed bagels. Poppy seeds have a tendency to go everywhere and get on everything.

They're sprinkled over the bagel while the bagel is still soft. They stick to the dough, and stay stuck as the bagel bakes.
