If that hasn't been his usual sign off, then I'd say he may be undergoing a religious revival and is thinking of becoming a priest. Or hes telling you he wants to keep your relationship just friends who pray for each other.
Radical thought here...ask him what he meant by that.

well do you pray for each other? I mean i have a mail friend i met on a prayer site and we started out praying for each others needs and then we went out a few times it didn't work out but we still pray for each other.
